Hello,

My Jetta engine light flashes at startup and the vehicle runs rough for approximately 30 seconds. After startup engine light goes out and the vehicle runs perfect. If I attempt to drive prior to waiting for the light to go out after 30 seconds the engine light will start on, but the vehicle runs perfect. I replaced the ignition coil and the fuel injector on cylinder #2. I know that the issue is related to cylinder #2 through process of elimination. What is the issue here?

Well from buying parts and just throwing everything at it I resolved the light flashing issue at startup. I replaced the VVT solenoid, camshaft position sensor, crankshaft position sensor and all ignition coils. Turned out it was the ignition coils. Valve cover gasket was leaking into two of the spark plug holes and had damaged two of the ignition coils. Replaced the valve cover gasket and replaced all ignition coils. Problem solved.
