Hi, this week I have had app connect added to my 2017 Passat. However I can now no longer use the in built navigation system or connect a phone over or connect my phone over Bluetooth to use the phone or as a media input. Is this right? It seems like the garage made a mistake

I have a 2016 Passat. When I connect my phone, it disconnects as Bluetooth, but you can access everything from CarPlay, phone calls to media. You can hit the media button then sources to reselect your phone in BT audio.

for navigation, I don’t have it on mine. Try hitting Menu and scrolling thru. You can use Apple Maps, Google Maps & Waze with CarPlay
I've just had the same experience. I've posted just now with my experience & car goes in tomorrow to have activation reversed & reclaim £240.00. Wish I'd seen thios post before!
Try clicking on the menu, and then scroll down the list. You can use Apple Maps or Google Maps(depending on whether you use android or iOS). I ran into the same problem a few months ago, so you're not the only one, and I can see a few other guys have run into it, even though it's been a long time. It was very lucky that then, when this problem occurred, I placed an ad for sale, to which a person responded, who literally the next day took my device from me and was able to figure it out. I got paid for the malfunction. It's simple.
